That could be the case. Or maybe they just want to abuse their power to attack people they don't like [wouldn't be the first time someone has used an office in that way].

Or maybe they believe certain groups have a right not to be "offended" and strive for creating a sterile environment, similar to the way American corporate culture has been headed in recent years.

I certainly don't presume to represent gays on this matter, but as an openly gay man I think that it's ridiculous that anyone would ban a company from a city because of it's politics or morality. Chik-Filet and those who own and run it are welcome to believe whatever they wish as far as I am concerned.
